Just a note about Chapter 2: Shisui likely knew Itachi was going to kill the entire clan.
In the canon Flashback (which is taken from Itachi Shinden), when he gives Itachi his eye, he specifically says, "protect the village, and the honor of the Uchiha's name." The Itachi Shinden novel uses the exact same wording.
He never says to protect the Uchiha themselves, or the clan, but specifically the *name*. He likely knew there was no way to save both the village and the clan itself at that anymore at that point (something he also acknowledges in Itachi Shinden). Thus, by saying save their name, he must've already foreseen the only way to save the village and their name was to kill them all before word got out. Essentially, Itachi kills them all and becomes a traitor himself before the clan could reveal themselves as traitors, thus keeping the planned coup a secret and preserving the Uchiha name.
Well, maybe he didn't expect him to kill *everyone*…
Well, I suppose it doesn't matter much, since you did have Shisui immediately focus on who ordered Itachi to do it, rather than that it happened, which was good. But I just wanted to point that out. The wording in canon always struck me as too specific to mean anything else.
Otherwise, I am enjoying the fic so far. Rare to see Shisui 'live,' and then continue to live in Konoha with his remaining family (Sasuke, or in this case Sasuke and Mikoto). Usually if he lives he goes into hiding or joins Akatsuki or ANBU or something similar.
In response to the final scene and your A/N for Chapter 3:
I often see Shisui portrayed like this, usually somewhat goofy, similar to a young Obito, but I was never sure where that came from. He was more open-minded than most Uchiha, but still fairly stoic, or at least mature. He was slightly jovial with Itachi, but I don't recall him ever being portrayed as anything close to Obito. Anyways, I'm not disagreeing, as he'd be an Itachi clone otherwise, but I just wonder where that concept of Shisui's character came from, as it's fairly common, but I don't remember it from any canon scenes.

Fantastic story so far. Can't wait to see everyone's reaction to Shisui being alive. Danzo will probably try to eliminate him once he hears Shisui is alive. And thanks for saving Mikoto, that should help Sasuke's hateful attitude, especially with Shisui being there. Looking forward to your next update! And Shisui is a fishy!
